In 1936, while traveling to visit a sick person in the village of Skardupiai, Father Pijus Andziulis, the superior of the Marian house in Marijampolė, had the idea to propose the construction of a church and the establishment of a parish in the area due to poor road conditions. On September 6, 1937, architect Romanas Steikūnas prepared the design for the Skardupiai church with a bell tower, but the construction of the bell tower was never realized. Upon learning about the forthcoming construction, the youth of Skardupiai village organized a performance of "The Hunchbacked Goat," and the funds raised were used to lay the foundation of the church. The church was built through the initiative and funds of the local parishioners.

and in 1941, the Holy Masses began to be held in the new church. It was the only church in Lithuania built and consecrated during the early years of the Soviet occupation. During the German occupation and World War II, a brick rectory, an outbuilding, and a parish hall with a meeting room were built in Skardupiai. All these constructions were organized by Father Antanas Ylius, who was sentenced to 10 years in prison in 1945. In the summer of 1945, Father A. Ylius, together with V. Gavėnas, J. Pileckis, and A. Ratkelis, established the "Tauras" partisan district. On September 16 of the same year, the founding meeting of the Lithuanian Liberation Committee (LIK) took place in the Skardupiai church, and on October 12, the last LIK meeting was held in the Skardupiai rectory.
