In 1922, Father A. Maciulevičius established the first chapel at the Saldutiškis Manor and began holding services. In 1923, the Saldutiškis parish was founded, and in 1924, Father S. Švėgžda began constructing the church. The manor house, which housed the parish office and the manor barn, was transformed into a church that opened its doors in 1928.

In 2000, Father J. Kazlauskas decorated the churchyard with stones symbolizing the Rosary and unity, with the names of villages and streets. The churchyard is also adorned with wooden sculptures depicting St. Francis. The altar of the church features the Transfiguration of Jesus Christ, and the Transfiguration Feast is held annually. The church is home to historic 19th-century wooden organs, relocated from the Kuktiškiai Chapel in 1928. Both the church and the organs are included in the Cultural Heritage Registry.
