The first church in Kaunatava was built in 1794 and operated until 1843, when a second church was constructed. During the 1863 uprising, the Kaunatava estate, owned by K. Stanevičius, was confiscated due to its involvement in the uprising. As the estate maintained a priest, the church remained inactive from 1866. Its liturgical items were taken by the parish priest of Luokė and transferred to the Ubiškė church. In 1871, the Russian authorities attempted to transfer the church to the Orthodox Church, but the Governor of Kaunas refused and, in 1872, ordered its demolition, though this order was not carried out.

In 1879, permission was granted to repair the church and hold services again (the repair cost 1000 rubles). In 1893, the church was sold at auction for 81 rubles and was soon demolished. The current masonry church was built in 1924 and has been functioning as a parish church since then.
