The church was first built in 1502 thanks to the initiative of Jakub Nemirowicz, whose daughter Jadwiga donated a manor and other properties to the rectory. In 1611, the Karkažiškės church became the property of the Vilnius Priest Seminary according to the decision of Jarczewski. Prelate Aleksander Sapieha rebuilt the church in 1670 after it had been destroyed. In 1838, the church was damaged by a lightning strike and was subsequently rebuilt. The construction of the current church building was completed in 1913. Although the church was closed in 1963, it was returned to the community in 1990 and is once again open to the faithful.
