In 1949, J. Žemaitis was unanimously elected as the Chairman of the Presidium of the Council of the Movement for the Struggle for Freedom of Lithuania (LLKS) and was granted the rank of Freedom Fighter – Partisan General. Under Žemaitis' leadership, the main programmatic documents of the LLKS were prepared, and the strategy for action was outlined. Living under exhausting conditions and feeling immense pressure and responsibility, Žemaitis' health began to deteriorate, and in December 1951, he fell seriously ill. On January 30, 1952, he signed a statement: "Today, due to illness, I have ceased to perform my duties." Nursed by M. Žiliūtė, he hid in a bunker in the Šimkaičiai forest in the Jurbarkas district. In 1953, after his health improved, he resumed his previous duties and decided to restore contacts with the outside world.

after his health improved, he resumed his previous duties and decided to restore contacts with the outside world. On May 30, 1953, the bunker where J. Žemaitis was hiding was betrayed. After throwing a sleeping gas grenade through the ventilation hole to prevent the long-sought "underground president" from committing suicide, a successful operation led to Žemaitis' capture. On June 23, after receiving a special order from Moscow, Žemaitis was taken to Moscow to face Lavrentiy Beria for interrogation. After refusing to cooperate with the MVD organs, his trial began on June 1, 1954, where he was sentenced to death and his property confiscated. The sentence was carried out on November 26, 1954, in Butyrka Prison in Moscow.
