The Church of the Nativity of the Blessed Virgin Mary in Labanoras was first recorded in the list of churches of the Vilnius Diocese in 1522. By 1675, it had become notable for housing a miraculous painting of the Sorrowful Mother Mary. Although the first church was destroyed by fire in 1798, it was rebuilt between 1818 and 1820 through the efforts of the community. It is believed that the bell tower was also constructed along with the church in the 19th century.
